Unity update causes window management weirdness

Since a recent update, I get windows that are no longer under control of the unity panel (don't show when clicked there) or window managment. Alt-tabbing to them doesn't work, but using the shift switcher to get to them does.

After clicking minimize on a terminal window and than restoring it, I cannot maximize the window. The window controls appear in the top bar, but the window doesn't follow.
