Some focused windows do not appear on top of unfocused windows, including Dash and Launcher

Bug Description

Some programs, for example GIMP, which launch with multiple windows, will have one window that is below the others, even when it has focus, which does not change when the window is selected through alt+tab or super+w. This affects the Dash and Launcher as well, which are hidden by any windows currently present. Screenshots attached illustrate this problem.

It is very irregular. I thought it had gone away for a time but it recently recurred, and went away after I closed all open programs. It seems to only happen if there are a lot of programs open at once, and I suspend and resume. I can't reproduce it though.

I found out how to reproduce this effect in a different way.

1: Open two instances of program A which has an icon in the Launcher
2: Open one instance of program B. Program B should have focus
3. Right-click the icon for Program A, and click the top selection with the program name.

Now one of the windows will be focused, but not the one that is on top.

Tested with Nautilus and GNOME Terminal.

I just upgraded to 11.10 beta 1, and can confirm that this still exists.

It also affects the new alt+tab switcher in 11.10, making it appear underneath other windows.

This time, there wasn't really anything needed to reproduce it; it was going this way just after I logged in and hasn't quit.
