I can confirm this bug with single monitor setup. The application is the game called Braid.
I don't want it to run Braid in fullscreen, because then it can't be controlled with window-manager (e.g. I can't minimize the game). So I start Braid in windowed mode with width and height equal to my screen resolution and compiz setup to remove window decorations for Braid and to show it in fullscreen. Everything works as expected, except that I still see the panel.

Could you attach a screenshot of the problem? bug 792690 seems similar to this issue. Do you have any steps that I could take to reproduce this bug that would be helpful.

Yeah, you're right. It looks similiar to https://bugs.launchpad.net/bugs/792690. That's why I also posted my comment there.
Here is the screenshot of the problem.

As I said, it's not Braid running in Fullscreen (/opt/braid/braid -fullscreen) because then the window-manager looses control of it which is anoying. I want to be able to minimize the game (to read chat e.g.).

So what I did was to start braid with a specified width in windowed mode (/opt/braid/braid -windowed -width 1920 -height 1080) and removed window decorations for the game in compiz by using "any & !(class=braid)" for window decorations match.
This all works fine, except for the panel showing up. I also defined a window rule in compiz with "class=braid" for fullscreen match but the panel remains on top. So I can now play Braid in the native resolution of my screen and minimize it, but the panel stays in the way.

Hope this steps help you reproduce the bug. Let me know if I can provide any more information.
