Window with no focus on top of another one closes the wrong one

Bug Description

This has been a serious problem a few times for me already. To reproduce:
- Open any random app in fullscreen (ie, gedit)
- Plug in a USB device that automatically opens nautilus
- Close the window

This closes gedit instead of nautilus, which is not what you expect because you are seeing the nautilus window.

Some apps confirm before closing something that hasn't been saved, some don't. I'd consider this fairly critical :)

I agree. If the window on the top is maximized, then it should automatically get focus.

I'm using Ktorrent and Firefox fullscreen.
When I download a torrent file, I continue to use Firefox.
When download end, Ktorrent restore itself and open a pop-up window.
After some cycles, one of both applications is unable to get focus.
I have to kill it via gnome-system-monitor.

It's a serious problem. I don't understand why there are so few people seeing this problem. Really inconvenient for us who always prefer keyboard shortcuts.

I think that this bug is duplicate of https://bugs.launchpad.net/ubuntu/+source/unity/+bug/781931 , which is being fixed just now and should be released in Unity 5.12..if so, it should be marked as duplicate..
