Hi,
I just experienced a strange effect with the new unity desktop.
I use a commercial image processing program, bibble5. It is running just as normal under gnome. But when starting it under unity, the window manager just does not detect it as a running program. Although the bibble window appears, it does not move to the foreground, does not get focus, the unity launcher panel does not hide, the menu entries do not appear in the top panel, and the bibble5 window - although clearly visible - does not appear in the list of running windows (pressing alt-tab).
There's something wrong with the detection of running programs.

hmm, I dont seem to be able to reproduce the problem you reported. bibble seems to be working just fine here. did you try this on a new session?
