dual head problems when one monitor is above other

Binary package hint: unity
Hello, there are serious usability problems when I configure my ubuntu to use another monitor in order to extend desktop, but the problems only ocorrs when
1) the the monitor is put over the other; and
2) user logout and login
If I login with the desktop not extended and extend it after, the problems doesn't happen, only if I logout and login again. This time the area is automatic extended. The default configuration (GDM Login) is set to use only one monitor.
Some problems:
1) scale plugin put the windows on the center (screenshot-01)
2) new windows are put on wrong place (screenshot-02)
3) some applications have their window opened in a reduced size. (screenshot-03)
