This is happening to me too and it's really annoying. It's like the menus are broken for many programs, and even moving windows using ALT-F7 doesn't work (and yes I've enable it in compiz settings).

It must have something to do with effects because it doesn't happen when I log in using Ubuntu Classic (No Effects). But which effect could be causing this? I'll post with anything else I figure out.

I couldn't figure out what effect might be causing it, but I did go ahead and take a screenshot so you can see the problem. It seems to have something to do with missing window borders, but changing the theme doesn't make a difference.

Well, I formatted and reinstalled Ubuntu. That fixed it.
