Have you tried to use gnome-network-properties to set up your proxy configuration?

Empathy does not work with any proxy as far as I have experienced. I have tried gnome-network-properties and also set export http_proxy as well. Still it does not work. Firefox, thunderbird, synaptic all work but not empathy.
