Are you talking about the pop-ups in the lower right of the screen when getting a new message?

This has been discussed before (and I'm sure there's another bug report somewhere too).

Thunderbird shouldn't just use notify-osd, as it doesn't support actions and is completely useless on its own for notifying about e-mails. However, there is ongoing work to integrate Thunderbird in to the messaging menu, and part of this will involve using notify-osd.

(Note, when you talk about notify-osd, you really mean libnotify. notify-osd is just an implementation of the notification spec and applications don't integrate with this or have any knowledge of it. thunderbird and firefox already have libnotify integration, but it degrades on ubuntu because of the lack of actions)
