As far as i understand it, CJ's list of packages to remove is roughly equivalent to what you see in Synaptic in the 'local or obsolete' category. This means any software you did not install out of a repository (ubuntu standards or, e.g. launchpad PPA's) is regarded as potentially obsolete. As a consequence, any software where you just manually installed a .deb file will be regarded as "cleanable", even if you still use them on a daily basis.

In my opinion, although CJ warns about this in the description of the entries it considers for removal, this is way too dangerous for the common user (as aptly demonstrated here)... I expect a cleaner program to remove unnecessary stuff without the user having to go through huge package lists, checking manually if they maybe installed the marked packages manually at some point in the past. Cf. for a good implementation the standard Windows XP program (don't know the english name - Datenträgerbereinigung).
Incidentally, this described behaviour is why I never use CJ - the dangers and administrative effort to mark all my manually installed packages just plain outweighs the benefits of a little less used disk space.

marked as duplicate since the other bug describes what happened to you (in a more general way).
Concerning your problem with turboprint: You can download the deb package from their website again and install it. for unlocking the paid version, a license key seems to be necessary, you should have gotten one by email or something. also, chances are that the license key is still saved in your system (if CJ just uninstalls, and does not purge packages)
