For as far as I can see there are no hints in the /var/log files.

Dear Charlie,
Is it reproducible? I do not know, all my three machines exhibit the symptom, but two of those are clones of the first one.
If so, what specific steps should we take to recreate this bug? As an update from 10.04 to 10.10 did not work for me this time round I did a clean install. And since then I see the symptom.
I will do some additional testing.
Regards, Dick

I revived my Xubuntu 10.04 x86_64 (updated 86 packages) and saw that /var/cache/apt cache was empty afterwards. The update-manager version was 1:0.134.11.
I then upgraded to Xubuntu 10.10 x86_64, cleared the cache and expected to have a number of updates. As it turns out the upgrade is to the current patch level. The update-manager version is 1:0.142,20. I will have to wait for an update to be able to say whether or not the cache is cleared.

I then did a clean install of the Xubuntu 10.10 amd64 desktop CD, with install updates UNchecked. The update-manager version was 1:0.142.19. I cleared the cache and applied the 155 or so updates. The cache was NOT cleared, the update-manager version now is 1:0.142.20.

I also did a clean install of the Ubuntu 10.10 amd64 desktop CD, with install updates UNchecked. The update-manager version was 1:0.142.19. I cleared the cache and applied the 190 or so updates. The cache was NOT cleared, the update-manager version now is 1:0.142.20.

Yesterday there were updates! I applied them via the update manager on my Xubuntu 10.10 upgraded from 10.04, my clean installed Xubuntu 10.10 and my clean installed Ubuntu 10.10. In all three cases the updates were still in /var/cache/apt/archives afterwards ...

The reason for this is that update manager has switched it's backend to aptdaemon (previously it was synaptic) and aptdaemon can't be configured to delete the downloaded deb files after installing/updating them (synaptic has an option to do this in it's preferences, and that option did work for update-manager too).
Based on this, the problem is that there's currently no option to configure aptdaemon-based tools (software-center, update-manager, etc) to delete the packages after they have been installed, thus this is a duplicate of ticket #680834, and I am marking it as such.
