Here is a solution using BaseDirectory.py from python-xdg.

I didn't know the xdg module, thank you :)

I have just changed one thing in your patch:
if the file ~/.nautilus-terminal.conf exists, Nautilus Terminal use it instead of the xdg path (for keep the conf from older version)
