Hi, open your sources.list file sudo gedit /etc/apt/sources.list and find that line, which is reported as duplicate.
You probably have it twice in this sources.list, or have it once in /etc/apt/sources.list as a line and onceagain, but in /etc/apt/sources.list.d/ like a partner-channel or so. So just remove one of those and it's gonna be OK :)

You know, there is a two bugs in this ticket:
1. 'apt-get update' not fix this error, but must do this. You cas easly reproduce it - just create two lists with same entry.
2. I think installation Flash from Adobe web-site using APT installation line create dublicate of partner channel in /var/lib/apt/lists/. Looks like APT take parner-link from Adobe web-site incorrect.

Maybe better not ignor this two problems and fix it?

Is the duplicate entry stored in /etc/apt/sources.list.d/? I doubt apt-get update should remove any lines from there. But I agree that the warning message is misleading.

I've been get this issue on Maverick Alpha installation (probably after install Flash plugin from Adobe web-site) on other computer. Now, on this computer with updated Maverick RC installation I can not reproduce emergence of the second partner repository line because of this bug: https://bugs.launchpad.net/ubuntu/+source/apturl/+bug/554449

I can create create duplicate source entry by hands and still get same issue, what I describe in item 1 in commentary 3 - apt-get not remove duplicates automatically. But now apt-get not show any warnings about this - it is expected?

Yes, the developer removed the duplicate warning. This issue seems to be
fixed now.

This is not fixed.

This is not caused by a duplicate entry in the sources.list file.
