it would be useful if there was a way to modify the stack at runtime, i.e. by popping items from it, but also by editing individual values

being able to also modify the registers and flags at runtime might also be useful for debugging programs.

you don't really mean "at runtime", but "while debugging" (single-stepping) I guess?
