Bug Description
As far as I can tell, in 10.6.3, everytime any application updates using Sparkle, it loses any Spaces preference setting.
So if I set an app to always keep to Space 1, and then update via Sparkle, that app no longer follows that setting. I have to go to Spaces prefs, delete the entry for that application and make a new one.

I'd say that's more a bug in Spaces than in Sparkle.
The reason of course is that Sparkle first moves aside the old version, than copies in the new version, and if everything succeeds removes the old version. This is the correct thing to do and should not be changed. Apparently the Spaces prefs follow the app by alias reference and loose it in the last step. They should look at the app name or probably better the bundle identifier.
