Binary package hint: docky
When a window forces Docky to Intellihide, the blue indicators (new messages, new browser tabs opened, etc) fail to hide also.

I think This is not a bug, Docky make this on propose in order to notificate on a new messages or new browser tabs opened. Thanks for the report
