Bug Description

XChat should be able to hide itself through the indicator menu.
This behavior is encouraged by the MessagingMenu specs at https://wiki.ubuntu.com/MessagingMenu

This is a big deal for me... but I don't see the doc you linked referering to that. It particular, it talks about applications hiding themselves from appearing in the messaging menu, but never about hiding the application window itself, nor about minimizing windows.

Empathy implements this by minimizing to the indicator when a close button is pressed. This is requested for xchat under https://bugs.launchpad.net/xchat-indicator/+bug/474906

Maybe I misunderstood the specs. I understand the phrase "Compliant applications should offer an option to hide themselves from the messaging menu altogether" as the application should have the option/capability to hide itself through the menu item in the indicator.
If this is a false interpretation, please disregard this patch.

When XChat is minimized to tray, Indicator Applet Menu fails to restore it. This wouldn't be a problem if you could hide and restore window or get sufficient info from the applet alone, but in its current state XChat tray icon is more useful.

Always raising the window was a design choice, same as we do for other applications. As for the behaviour described in comment #5, that was fixed in bug 586919
