Upd: Empty space beetween icons appear after run applications without notification area icon support (browser, terminal, file manager, etc.). This happens also in AWN (avant window navigator) notification area, so, it`s not gnome-panel package bug, maybe. But in AWN notification area existing icons not disappear, it happens only in gnome notification-area-applet.

In my case its the power manager icon keeps appearing and disappearing about every 20 seconds or so. When it does appear its always way to left of the others icons with a empty space between them

As workaround: If you follow System>Preferences>Power Management, you can set it to 'Never display an icon', then remove the notification area from the panel and re-add it. Then you won't have the icon, but at least the notification area will stay small and not have the large empty space. Until this bug is fixed...

Thank you, Jelle Foks. Your workaround works for me. In my case not only power manager icon dissapear (if I remember this propertly, now I use AWN notification applet instead gnome-panel), but after disable gnome-power notifications issue was gone.
