Here are the details of what's going on. Some time ago I installed awant-window-navigator from repositories, removed bottom gnome panel, and set up top one on autohide, as well as awn. I'm working on laptop, and this configuration uses screen more efficient.
Point is, that from time to time (more often lately), gnome-panel was comming from hiding behind application window, and awn wasn't showing (probably same bug) at all. I had to restart awn, but clicking gnome-panel was enough to make it behave correctly.
Yesterday I've updated awn to the one from awn-testing ppa repository. I no longer seem to have problems with it, however problem with gnome-panel stayed or even gone worse. It no longer comes behind even if clicked. Funny thing, that it works correctly on other virtual desktop, at least till I activate that window instead of panel, I have evolution turned on.

Well... if it's reproducible... don't know, it just happens from time to time. Last few time happened after watching videos in Totem in full screen. Old AWN showed in full screen, and disappeared after moving mouse cursor over and out. After that the problem occurred. For some time I was thinking it has something to do with using Audacious as it's always on (and in tray, unless I'm playing with it's list) when this things happens, but I'm not sure any more. There's nothing constant in what I'm doing that may cause this behaviour, so, I'm guessing it's something I'm not aware of.
Don't know if it'll be helpful: I've got normal visual effects turned on, and one screenlet applet set to below.
If there's a way to check parameters for my desktop objects that tells what should be kept below and what over or on what layer objects are set to show on, I'd be probably of more help for this, next time this thing occurs.

Another funny thing.
Maximized windows always leave approximately 1px space on tom, so I can peek at the shown gnome-panel, and even click on it, although it's hard to tell sometimes what I'm clicking. All hints from applets and launchers, and what's most important, all dropdown menus, shows on top of everything, just as they supposed to.
