Bug Description

Helena x-64, updated today and installed Namoroka.
After that no more icon on desktop and no Java applets.
Went to Java site to test Java, not working.
Installed missing plugins, not working.

The icon issue was fixed by replacing the blank Firefox icon on the desktop with the Namoroka icon in the menu.
However, this is a work around, not something that the installation of Namoroka should be doing.
Still no Java.

I'm having the same problem with kubuntu karmic koala. I've installed sun-java6-* packages, including sun-java6-plugin, and created a symlink of libjavaplugin_oji.so in the mozilla's plugins directory:
/usr/lib/mozilla/plugins
and firefox's:
/usr/lib/firefox/plugins
but nothing works. If I try to open an applet with firefox it says, "missing plugin". I opened "about:plugins" and I didn't found java plugin. Finally i tried to open an applet with google-chrome and it worked. Mi system:
Dist: Ubuntu Karmic Koala
Kernel: 2.6.31-17-generic
Firefox / Namoroka version: 3.6.1pre

To install missing plugins I just followed the alert in the Namoroka bar on top "Install missing plugins".
Anyway, that did not fix anything, still no Java.
Damn Namoroka also disabled couple plugins that I use for development.

I updated to 6.0.2 from the repos but Java is always missing.

i had this problem in Firefox (namoroka) 3.6.2pre and Google chromium. i followed this steps: http://sourceforge.net/apps/mediawiki/ubuntuzilla/index.php?title=Main_Page#Java_plugin_not_showing_up_.28on_Ubuntu_Karmic.29 . now it's ok in namoroka but not in chromium

Thanks for answer, you are the only one who answered so far.
However, it did not work.
Please note that in this line:
sudo update-alternatives --install /usr/lib/mozilla/plugins/libjavaplugin.so mozilla-javaplugin.so /usr/lib/jvm/java-6-sun/jre/lib/i386/libnpjp2.so 50
I had to change i386 -> amd64 since that is what I have.
Nothing changed but got no errors in terminal.

Yes, the java 6 plugin is correctly installed and it is the latest version.
Works fine in Opera.

Update Center "updated" my configured and well-translated Firefox to Namoroka without prompt. Half of preferences are reset to default, no translation at all. (Localization center doesn't help). Well, i'm the only man to blame scince i've added http://ppa.launchpad.net/ubuntu-mozilla-daily/ppa/ubuntu repo without good thinking first.

I added that too, but I don't blame myself.
Rather the irresponsibility of mozilla and ubuntu developers, we have not had one significant answer from either one.
I also posted the bug in Mozilla to no avail.
Please note that I am using Mint, an Ubuntu clone, no answers from them either.
I guess I will have to wait for the next release of the software and start fresh, this time without the daily ppa crap.

Also, this added to the overall instability of the system.
Once Namoroka closed down unexpectedly and would not re-open.
I restarted the system and it would not start at all, tons of errors in the file system, unable to boot, unable to run fsck.
I had to go into recovery mode and run fsck manually.
I got some minutes ago a flickering screen in Namoroka and had to restart system.
I do not have any hardware problem, as this is a dual-boot machine and Firefox works fine in the Windows partition.
And yes, I hate to boot into Windows because I am afraid to accidentally puke on the keyboard when the Windows screen comes up.

while the bug 496097 linked above is for icedtea, for those using sun java, please create a link in /us/lib/mozilla/plugins folder using procedure mentioned here http://java.sun.com/javase/6/webnotes/install/jre/manual-plugin-install-linux.html

This bug is no duplicate, I don't have icedtea on my system.
Moreover, the link you post on Sun network does not work.
No wonder, since they have been purchased by Oracle it is all a big mess.

People really need to stop using Sun's proprietary Java, and it should definitely be removed from Ubuntu. Also, *no* files in /usr/lib should ever be modified by a user, only by the package manager. Install plugins to $HOME/.mozilla/plugins instead.

Sun's Java was already removed from Lucid.
