No, this has only happened recently. And only on some videos.
Maybe it is worth mentioning that this problem seems to occur from videos of a same "batch", that share encoding characteristics.
These are h264 for video.
AC-3 (?) for audio.
With a mkv container.

since this bug was reported there were two new Ubuntu versions released (10.04 and 10.04) could you please test with any of those if the issue is still there?
