Was a new version of pidgin-libnotify or indicator-applet released recently? Because after updating yesterday, pidgin appears in the indicator-applet suggested applications menu.

Sorry, my mistake, still no fix. After starting Empathy, pidgin disappearsfrom the menu, an it doesn't come back after closing empathy.

I got this today after starting my system.

pidgin-libnotify is 0.14-1ubuntu11, pidgin itself is 1:2.6.3-1~getdeb2

To get pidgin in the list, remove it from the blacklisted applications folder:

$ cd ~/.config/indicators/messages/applications-blacklist
$ mkdir ../un-blacklisted
$ mv pidgin-libnotify ../un-blacklisted/

Unfortunately, starting empathy puts it back in the blacklist, I simply removed empathy from the indicator applet:

$ cd /usr/share/indicators/messages/applications/
$ sudo mkdir ../../../old-indicators
$ sudo mv empathy ../../../old-indicators

After you close empathy, it should disappear from the indicator applet and pidgin should remain.

Hope it helps!~

It looks like the libnotify plugin itself is intentionally blacklisting itself:

It is annoying me because the file keep coming back. I will try to remove or editing the contents of the file to see if it works.

a simple workaround to stop the file from coming back is to delete the file, then simply remove write permissions from the folder it's in:
chmod ugo-w ~/.config/indicators/messages/applications-blacklist

Fixed this behaviour by enabling the plugin in "Pidgin > Tools > Plugins" menu

Yes this fixed the problem. Pidgin is just doing what it was told to do.

If you uncheck the box by Pidgin > Tools > Plugins > Libnotify popups 0.14 then pidgin dissappears from the messaging menu. This is what is supposed to do. If you want to turn off the Libnotify pop-ups then highlight the entry and click the configure plugin button at the bottom. In the resulting dialog uncheck the boxes beside the notifications you don't want to receive. Uncheck them all and you get no notifications but you can still see pidgin in the messaging menu.
