The newer at-spi-registryd.desktop (/etc/xdg/autostart/at-spi-registryd.desktop) should replace the older file.

Both at-spi startup files are enabled after upgrade

That's actually a gnome-session issue. gnome-session used to ship this file, and needs to clean it on upgrades
