After enabling/disabling desktop effects and changing themes through the Appearance applet I no longer see icons in the system menu entry.

I attached a screenshot to show the issue.

Try this:

1. Open System menu
2. Open Preference sub-menu
3. Click and open Appearance utility
4. Switch to Interface tab
5. Make sure "Show Icons in Menus" option is ticked
6. Click Close
7. Drop System menu and it should now show the icons

If the above does not solve your problem, try reverting the Theme to "Human" and logout and log back in.
