Shuffles files between "goodFiles" and "duplicateFiles"

Bug Description
I think this is a result of the sort, which finds the best file, not being stable. Thus given three files a, b, and c, a might be the best the first time, and c the next. There are a number of workarounds for this one, but the only solution that comes to mind is to use a stable sort.

This is also not a problem anymore, since we don't store "good" and "bad" files in the db anymore. We just move the bad files to the gulag.
