If a restart is required after updating, the restart prompt can appear before the updates have finished. This is particularly noticeable when a partial upgrade is performed, the restart prompt appears while the 'Clean up' is still in process.

I no longer get this prompt but the session indicator icon turns red before the update-manager has finished. This really should be delayed.

This happened to me upgrading Kubuntu 10.04 to 10.10.

After Distribution Upgrade updated a bunch of packages, it prompted me to restart the computer, I delayed responding, but there was a long progress bar waiting for my input.

From the KDE desktop System Notification Helper I allowed a reboot, but my computer didn't reboot,
Instead Distribution Upgrade continued to the step where it asked me whether to "Remove obsolete packages".

It was really weird. I don't see any lines about restart or reboot in /var/log/dpkg.log , and I don't know where dist-upgrade keeps its logs, if anywhere. At some point in the upgrade I noticed there was a /var/reboot-required and /var/reboot-required-files (? I think), I think the latter had three packages in it; alas they are gone now I've successfully updated and restarted.
