Bug Description
It seems to me that while kufper is able to remember the most common programs for a combination of letters, it doesn't do it globally - so programs and bookmarks, for example, are separate.
I almost never use epiphany bookmarks feature, but use epiphany more. However for letter "e" bookmarks are still most often on top of the list.

I'm not sure I understand what you mean by Categories. Kupfer's item ranking, and remembering used abbreviations is still very simplistic; Still, it is capable of learning. Right now, it does not matter what Type an object is, all are ranked alike and remembered alike, everything depends on the name.
One question is if you think your mnemonics are really saved from time to time? Kupfer only saves it on clean quit, which happens if you quit, or if you log out. But on log out only if legacy gnome bindings are there for the Session manager connection (package python-gnome2 has the needed module.)
Also, what is the rank of the two objects in question if you type "e"? You should see the rank (an extra number column) if you run kupfer --debug. Searching for "e", then using the arrow keys to select epiphany and launching it should be enough to boost its rank for "e" very much, it should learn that.
