gnome-terminal asks to close even when no process running

After finishing with a terminal, sometimes it still thinks a process is open, but the terminal itself is showing a command prompt. The screenshot shows the dialog that comes up when I try to close the terminal.

This bug seems similar to Bug #376147 , but is in fact opposite of what occurs in that bug report

I couldn't figure it out at first, but I think I've realized where the problem comes from now...
If it happens elsewhere, I can't reproduce it, but when I use nautilus-open-terminal, right click in a folder and select "Open In Terminal", closing that terminal brings up the dialogue, even when no process is active. I guess it is a bug in that package?
