Could you please provide the following information:

    /var/log/daemon.log

 * apparmor audit messages related to mysqld:

    /var/log/kern.log

 * mysql configuration stripped of private information (such as password):

    /etc/mysql/my.cnf

 * extra mysql configuration from the conf.d directory:

    /etc/mysql/conf.d/

According to the kernel log:

Jun 15 16:25:41 Principal kernel: [ 3611.203447] type=1503 audit(1245075941.823:52): operation="inode_create" requested_mask="a::" denied_mask="a::" fsuid=0 name="/home/mysql/Principal.lower-test" pid=7136 profile="/usr/sbin/mysqld"

It seems that there is an issue with mysqld apparmor profile. Could you post the mysqld apparmor profile (/etc/apparmor.d/usr.sbin.mysqld)?

According to the mysqld apparmor profile, /home/mysql is not included. However datadir is set to /home/mysql in datadir.cnf. You need to update mysqld apparmor profile to allow access to /home/mysql/.

See https://wiki.ubuntu.com/DebuggingApparmor for more information on debugging an AppArmor related issue.
