The same thing happens to be with Jaunty, except Jaunty isn't beta anymore.

This issue appears to be solved in Karmic
I just tested this on a VMWare box running an up to date RC of Karmic.

I withdraw my previous comment, it is not completely solved, although it doesn't occur every time anymore, it occasionally still does.

No, this issue seems to be fixed, I did a couple of reboots with an up
to date Lucid install, bug seems to be gone.

This test was carried out on a pretty clean install (upgraded gradually
over beta's and RC's from alpha 4) using virtual box.

When I first opened amsn and closed it, I chose minimize to tray, yet no
tray icon appeared, logging out and back it again fixed this. Haven't
noticed it since then, so that might be a one time glitch.

I'll file another bug report (if it doesn't exist) for the
non-transparent icon, but I think that's not amsn's fault, the whole
panel seems borked.

no please!!! don't fill a new bug!!!

They are already working on it,

please see if this is the bug you are going to report and maybe subscribe it https://bugs.launchpad.net/bugs/403135

so, I'm closing this bug as fixed (now I remember I had the same problem years ago...), please open a new bug only if the bug is different

thanks

It appears so, I already spotted it when looking for possible duplicates
before filling in the new bug report, so I didn't create a new one.
