When double-clicking on a link desktop entry icon, firefox is launched while Epiphany is the default browser in preferred applications preferences

Thanks for the bug report. This particular bug has already been reported into our bug tracking system, but please feel free to report any further bugs you find.
That's because nautilus use the mimetype association (right click on an HTML and set the "open with" default to change) it, bug #17081 is about that
