I've created a new profile "MyTestProfile", choosed "Use custom command" and typed "login" as custom command. Then I selected the new profile as the "Default profile" (when starting the application). From now on everytime I launched gnome-terminal from the panel it opened a window which disappeared immediately.
To change this behaviour I used gconf-editor to reset the key /apps/gnome-
Now when launching gnome-terminal it opens two windows. The second window shows the normal prompt (mario@linux:~$) and works as usual. The first window has no prompt. It accepts keyboard input, but does not do anything. Except when typing control-c. Then it closes both of the two windows.
This remains also after reinstallation (not removing and then installation) of gnome-terminal via Synaptic.

As this sounds like user error instead of a bug, I'm going to convert this in to a question
