I have used following rule is used to match the logout window in GNOME:

With the login/logout plugin disabled, this window appears on top of all other windows. When the plugin is enabled, it appears below.

The issue that you reported is one that should be reproducible with the live environment of the Desktop CD of the development release - Karmic Koala. I cannot reproduce this problem in karmic. The rule to use to match the new dialogs in karmic is (class= Gtk-logout- helper & type=Dialog)
