Thank you for taking the time to report this bug and helping to make Ubuntu better. Please attach your X server configuration file (/etc/X11/xorg.conf) and X server log file (/var/log/Xorg.0.log) to the bug report as individual uncompressed file attachments using the "Attachment:" box below. Could you please also try to run without any /etc/X11/xorg.conf and let Xorg autodetect your display and video card? Please also attach the /var/log/Xorg.0.log from this attempt. Thanks in advance.
The screenshot you attached looks ok. There are no funky coloured horizontal lines. If you have a camera you can make a photo. Do you use a CRT or TFT? Did you tried to reduce the refresh rate?

If i run those commands in terminal, ie. /var/log/Xorg.0.log or any of the others i get permisson denied. Sorry im still quite new to Linux/Ubuntu.
Its a LCD on a Laptop.
It only happens every so often. Sometimes i can log out and log back in and itll be fine, other times not. When i reported the bug it did it 3 times in a row after rebooting.

/var/log/Xorg.0.log is a file and not a command that you can type into a terminal. Please attach this file to the bug report and /etc/X11/xorg.conf too.

Looks like a driver problem. I have classified this bug as a bug in xserver-xorg-video-ati. Can you run "xrandr > xrandr.log" and attach the resulting xrandr.log file to the bug report?

I assume that your TFT has the widescreen resolution of 1280x800. xrandr output looks good. Does your TFT work hardy or with other operating systems? If not it could be a hardware defect. Three years ago my TFT had vertiacal red lines and it was a hardware fault.

Can you please attach an Xorg.0.log from Hardy (when it worked)? This looks like PLL issues, some of which were recently fixed upstream. Would it be possible for you to try out a test package from https://wiki.ubuntu.com/XorgOnTheEdge on Intrepid?

If you can run a Hardy live CD that would be perfect.

Yes, the PLL values are calculated differently:

Intrepid:
freq: 69300000
best_freq: 69298571
best_feedback_div: 813
best_ref_div: 12
best_post_div: 14
(II) RADEON(0): crtc(0) Clock: mode 69300, PLL 69290
(II) RADEON(0): crtc(0) PLL : refdiv 12, fbdiv 0x32D(813), pdiv 14

Hardy:
freq: 69300000
best_freq: 69313613
best_feedback_div: 1152
best_ref_div: 14
best_post_div: 17
(II) RADEON(0): crtc(0) Clock: mode 69300, PLL 69310
(II) RADEON(0): crtc(0) PLL : refdiv 14, fbdiv 0x480(1152), pdiv 17

These calculations have been refined upstream, so please test the 6.9.0+git20080815 version.

Originally reported in Ubuntu: "Funky blinking coloured lines horizontally on the screen. Appears at log in and on the desktop."

This was not a problem in Hardy (radeon 6.8.0), but came with Intrepid (radeon 6.9.0). Same with current git. I suspect it is a PLL issue. The logs are different:

Intrepid (bad):
freq: 69300000
best_freq: 69298571
best_feedback_div: 813
best_ref_div: 12
best_post_div: 14
(II) RADEON(0): crtc(0) Clock: mode 69300, PLL 69290
(II) RADEON(0): crtc(0) PLL : refdiv 12, fbdiv 0x32D(813), pdiv 14

Hardy (good):
freq: 69300000
best_freq: 69313613
best_feedback_div: 1152
best_ref_div: 14
best_post_div: 17
(II) RADEON(0): crtc(0) Clock: mode 69300, PLL 69310
(II) RADEON(0): crtc(0) PLL : refdiv 14, fbdiv 0x480(1152), pdiv 17
