The applications part of the menu is automatically handled using the .desktop files in /usr/share/applications and ~/.local/share/applications. Some work is being done upstream to provide a way to tweak the menu, but it's not ready yet.

The menu editor was removed in xfce4 4.6, and will probably be back in xfce4 4.8.
