Please check that this isn't being caused by local extensions. You can remove them by running:

  cd ~/.local/share/gnome-shell/
  rm -rf extensions

and then log in again. If the problem persists after that then please run:

  gnome-extensions list --enabled > extensions.txt

and attach the resulting text file here.

affects: xorg (Ubuntu) → gnome-shell (Ubuntu)

Also the Settings app suggests Super+backtick is the official key sequence. But my internal settings suggest either Super or Alt should work. You can use this command to restore that default:

gsettings set org.gnome.desktop.wm.keybindings switch-group "['<Super>Above_Tab', '<Alt>Above_Tab']"

I also wonder if you're referring to some web app or Java where different apps might get confused.

Problems was fixed by restarting, unfortunately, so I don't any other data to offer here. I didn't change any extensions, though. Not sure how to cause the issue again to get to the root of it.

Issue happened with multiple types of apps and windows, would always go to the first in the list of all the windows rather than switching between same app. VS Code, Terminal, Chrome all had the same issue.

I don't think the command was lost or missasigned, as it would stick with the first app type in the list, so some functionality was working and it seemed like the right command, but it wasn't working with whatever app was picked when alt+` was pushed.

Output from extensions command:
