The latest version in Debian unstable is 2.31.1+dfsg-2. I tried a local build of that version for noble and it no longer FTBFS.

Moreover, our only delta here is applying upstream's
https://github.com/arq5x/bedtools2/commit/c96c0d09f0ab132781c9b99da6890c695e5dea1e,
which is also already available in the latest debian unstable version of this package.

It seems we could just sync this package instead. WDYT? Should we go ahead and sync it?

I agree that syncing this is the right thing. Filed a sync bug instead and I am closing this.
