Bug Description

I'm running ubuntu 18.04 desktop on a new laptop and use an external thunderbolt 3 dock.

Everything was running quite fine with stock kernel during about one week, while I was having 16G RAM in the laptop. Yesterday, I upgraded RAM to 32G. Now the thunderbolt link flaps (down/up, see attached dmesg) from time to time (could be twice in a few minutes or run for one hour without noticeable problem).

The only change made to trigger this issue was upgrading RAM from 16 to 32G. Downgrading from 32 to 16G stops the issue from happening again (kernel 4.18.0 and 5.0.10).

Stock kernel (4.18.0-18) or mainline 5.0.10 exhibits the same behaviour.

extract from dmesg (32G RAM, 5.0.10 kernel, full file attached):

I think, I am seeing a similar or the same bug with the same Ubuntu version. I tried a fresh installation as well. Another commonalty is that my laptop also features 32GB of RAM (cannot test with less RAM unfortunately). The hardware (notebook and dock) will be different though. I am appending the dmesg output which is a bit longer (it begins with the connection of the dock to the thunderbolt port):

I had a very similar issue on a Thinkpad T480s with a Lenovo Thunderbolt 3 docking station, 24GB of RAM. I did not test if removing RAM fixes the issue.

When it happened I had these same dmesg messages:

[ 151.538361] pciehp 0000:02:01.0:pcie204: Slot(1): Link Down
[ 151.538370] pciehp 0000:02:01.0:pcie204: Slot(1): Card not present

[ 151.539915] pcieport 0000:05:03.0: Refused to change power state, currently in D3

Etc.

However in my case it was resolved by upgrading the laptop's firmware and changing the Thunderbolt Bios Assist setting to "Enabled".

Be careful though, changing this setting is known to brick some Lenovo laptops:

Similar here, issue with power management.
While dell 7530 with 35gb and 18.04.
Most of the time doesn't boot for powermanagement issue. Most of the time I have to powercycle again, sometimes boots but i2c devices aren't enabled (touchpad), 15% everything works.

I had this issue with ThinkPad X1 Extreme 3rd gen with Ubuntu 20.04 and Thunderbolt 3 Dock gen 2. It got resolved when I plugged second power adapter into the laptop directly. I have 135W adapters for both laptop and the dock and thunderbolt cable for connecting them. There is different type of the same dock called Thunderbold 3 Workstation Dock and the difference is in cables and adapter only. It has stronger adapters and the cable for connecting laptop and the dock has additional power wire in it. I contacted Lenovo support in order to replace them.

This hits my system too, a Lenovo :

To reproduce, close the lid, attach the external thunderbolt "dock" , and open the laptop lid to wake the machine from sleep.

On doing so, the flapping happens. Listening to the fans it appears like the enclosure is repeatedly "restarting", I can hear the fans quickly cycle up, then re-cycle repeatedly. Only removing the connection, and re-attaching the thunderbolt will bring the cycle to a stop.

The one Dell user in here seems to have a different issue. I am going to see if I can get the attention of someone over at Lenovo to take a look into this one.

Checking into the software for the laptop, Gen 6 X1 Yoga, I see there was a firmware update specifically dealing with Thunderbolt, and other USB-C peripherals.

Have just applied this with the "fwupdmgr" tool. Will do further testing.

If someone from Lenovo is reading this, your instructions for Linux firmware updating show only Windows instructions. Please update these to use what I believe is standard practice now -- fwupdmgr.

Thanks -- testing ..

This happens to me, lunar, kernel 2.6.0-20, Lenovo Carbon X1 gen 7, Dell monitor with built-in thunderbolt hub. Seems to happen more likely with big graphic updates (such as page change in Firefox).

(Monitor/hub works flawlessly with a dell laptop)

It starts with

[ 2713.078178] pcieport 0000:06:04.0: pciehp: Slot(4): Link Down
[ 2713.078183] pcieport 0000:06:04.0: pciehp: Slot(4): Card not present

and usually flaps up and down a few times before recovering.
