on a clean install (no /etc/mysql folder, no /var/lib/mysql folder), installer complains that folder /etc/mysql/conf.d doesn't exist?

Thanks for taking the time to file a bug and even read through your error messages :)

Looking at your dpkg history log, it shows you purging mysql-server right before installing. I tried this same ordering and did not come across this issue:

I believe we have seen this before, but without steps to reproduce it is difficult to know how to work further on this bug.

I also deleted /etc/mysql folder, as this folder shouldn't exists before installing mysql. Maybe that's the problem...
