Not sure I'm having the same problem, but right now I have no "natural scrolling" option in the mouse & touchpad settings. Also on 17.04.

With todays updates the "natural scrolling" setting reappeared, but also applies to the mouse wheel, which is not what I expect. I expect it to apply only to the touchpad.

I have no natural setting, I also went into dconf-editor /org/gnome/desktop/peripherals/touchpage/natural-scroll and set it but no changes in actual behavior even after log out/reboot.

Quick workaround for anyone wondering:
synclient HorizScrollDelta=-50
synclient VertScrollDelta=-50

You would need to add these to run at login.

Make sure that xserver-xorg-input-synaptics is not installed. If it's installed, remove it and log out and log back in.

There is no natural scrolling option for mouse wheel in settings. Went and changed /org/gnome/desktop/peripherals/mouse/natural-scroll to true but mouse still scrolls the same.
