1. Booted from Yakety live USB in UEFI mode
2. Selected "install over ubuntu 16.04"
3. Failed to install grub

Your disk is currently partitioned to boot in bios mode, but you booted the installer in EFI mode. A warning message prompted you that this could be a problem and recommended performing a bios mode install instead, but you chose not to. You either need to perform the bios mode install, or partition the disk using GPT and set up an EFI system partition to install in EFI mode. This will be done for you if you choose the "use entire disk" guided install option.

Yep, I ended up using the "use entire disk" option.

But the "install over ubuntu 16.04" option shouldn't really be available, since there's no way it can result in a booting system in this case.

(The warning message also said "Debian" rather than "Ubuntu")

Yes, I know it says Debian and it is a bit confusing the way it is worded, but you need to choose the cancel option to NOT install in UEFI mode and fall back to bios mode.
