Some notifications are not being stored in the indicator

Bug Description
When I recieve an email notification and I don't act on it. After it disappears, it should be stored in the indicator to be read later, but it's not.
However, notify-send notifications are remembered.
Daniel suggested it might be caused by the feature which clears notifications when you open/focus the corresponding application, as it doesn't know how to deal with windowless applications.

Found the problem: the .desktop files need to be named the same as the app-id you set using Object (application_id: "")
So if Object (application_id: "patheon. terminal" ), the .desktop file needs to be named pantheon. terminal. desktop
