Can You load up from one of this routes the signalfiles sigcfg.dat and sigscr.dat
and two shape of signals showing wrong semaphores-Positions.

The name of this shape You can find with the ORTS-Trackviewer, as follow:
1. switch on the Compass with "0",read the coordinates of a faulty Semaphore-Signal.
2. Open Your Route in the ORTS-Trackviewer
3. Switch on "Signalinfo anzeigen" in the Menu "Statusleiste"
4. Place the Mouse-Pointer on the SignalSymbol at the same Coordinate.
5 read in the middle of the Statusleiste the name of the Signalshape

Sorry to have bothered you but I found a solution for the problem. I changed the SemaphorePos value in the sigcfg.dat to the respectively opposite values (1=>2; 2=>1) and now the semaphores seem to work. I had not the time to do a thourough testing, but all the signals I encountered so far, when driving 4 activities showed the correct position.

No, I have some experience with sigcfg.dat etc, I'm a long time ago MSTS routebuilder, and I applied simple logic. That's why I'm not sure if the solution is valid for all the signals in PT09 and PT05. I can't even read the elvastower forum.
