Your EFI system partition is corrupt. You will need to repair it with dosfsck, or chkdsk in Windows.

Changed in grub-installer (Ubuntu):

For now - problem seems to has resolved by itself. But before that I've tried dosfsck and chkdsk in windows, and both found nothing in my efi partition. At least there was no output to suggest that. Thanks for the advice anyway.
