The diagrams in Chapter 3 of the manual look like external devices are being plugged into the laptop's screen, not the laptop's ports.

This is a matter of space in the diagrams. Sometimes we have to display two ore more connection from devices -> computer. And we would end showing the cables (e.g. USB) stacked on the left site of the computer again, just a bit lower. We are 2D only ;)
Please link to an example, how you think it should look like.
