Bug Description
1. Open two gnome-terminals
2. Place one so that a part of it is over the other one
3. Click on the bottom one to give it the focus
4. A blinking effect occurs
It seems that the bottom window is first made transparent (while it is completely opaque and should remain opaque), then brought to top, and finally a fade effect is used to make it opaque. That creates an annoying blinking effect, that even show a part of what is under the bottom window while it is brought to top. IMHO, no fade effect should occur while giving the focus to an existing window.
This also happens quite frequently with Firefox. For some reason, when switching of workspace, Firefox looks like it has the focus, but clicking anywhere on the page creates that blinking effect. Removing the fade effect upon focusing a window would fix that.

I can confirm this but it isn't so bad until wine apps like UltraVNC are used. Even if it is activated on every click between the window it flickers.
