Multiple Binding Interfaces Causing Super Binding Issue?

Bug Description
Mint 14 64-bit, Nadia. From a stock install, there appears to be two ways of setting keyboard shortcuts:
Cinnamon Settings > Keyboard > Keyboard Shortcuts
OR
System Settings > Keyboard > Shortcuts
Both of these methods of changing key bindings conflict with one-another. I suspect this may be the cause of Bug #1010318 which prevents the correct binding of winkey (<SUPER>) and several keys to a custom shortcut/predefined command.
You can replicate this on a stock install by going to Cinnamon Settings > Keyboard > Keyboard Shortcuts > Create a new shortcut to launch nemo or change the home folder shortcut and try setting it to SUPER+E. It doesn't work. SUPER+T for terminal won't work either. Setting the binding on one place will not be reflected elsewhere. Even restarting will not let Mint observe the binding.
This is messy and problematic, especially for new users and should be raised in proiority IMO.
Similar problem with Mint 16 64bit.
Super+E and Super+T just launches on second or third try, first time it's always as if I had just pressed E or T without <SUPER>
If I add a custom shortcut for gnome-terminal with the same keys <SUPER>+T it works just fine.
