Keyboard layout switcher loses its settings from time to time

I have two keyboard layouts set in the switcher: Czech QWERTY and USA (olpc2). The switching between layouts are set to Alt+Shift shortcut. Quite randomly the settings are reset to Czech QWERTY layout with no secondary layout and no shortcut to switch between keyboards. I thought it is in relation with updates (e.g. something in panel is updated = configuration is reset), but it seems not to be a real cause because the resetting of configuration does not typically occur after the system update.
