A program is still running dialog doesnt work instinctively

If I have a program still running and attempt shutdown, I am greeted with the program still running dialog. This works as expected, but what doesn't work is if I then close this program, instead of waiting for it to close and then continuing with the shutdown, the program is closed and then the dialog closes and i have to press shutdown again from the top menu.
I have found this when running a VM of windows 7. I often forget to shut the VM down before shutting down ubuntu.. I get the message, flick over to my other workspace where I have a dialog asking me save state or shutdown. I select save state, VM closes, then the program still running dialog closes with no further action.
