Synaptic creates unique problems for window events

Bug Description
I have been experiencing a bug when running Synaptic with Compiz and gtk-window-
Consequently many other windows can end up being closed while you're trying to close Synaptic, and the only way to close Synaptic ends up being with the menu or a keyboard shortcut.
Does Synaptic manipulate the desktop window ordering in some non-compliant way which is breaking the dispatch of events? I haven't experienced it with other programs, with their window decorators accepting events to close and minimise directly.
Sending restore events is a fairly benign way to explore the bug, but it's potentially _very_ serious that arbitrary windows in your desktop session get sent the close signal every time you try to close Synaptic.

This seems to apply to many different windowed programs with Compiz on Lubuntu, not just Synaptic.
